Personally, I'd put more $$ dollar confidence in a quality rebuild (assuming the engine builder's reputation is A+) going into a Cayman/Boxster than a bone stock 996/997 for same money.
I'd also have questions about the state of the engine before the rebuild.
3K miles post surgery is barely out of the woods territory.

The problem here is that you really have to be in love with the 986 to go along with a $35-38K engine upgrade, assuming the donor car (with apparent supsension and exhaust mods) is worth ~$10K sans engine.
And you REALLY have to be in love with a green/space gray car for $48K...
