Did you replace your caliper bolts when you removed them?

They stretch when torqued down and should be replaced each time they are removed. This could be the cause of your clunking.

It does not make sense though...why would the noise stop if I engage the clutch?

Why is the noise not apparent as soon as I drive the car, it has to warm up to make the noise?

Sorry about that, I was watching tv and reading this thread when a trunk monkey commercial came on. Hey at least I hope it put a smile on your faces
