Windows are indeed tied to the CLU (Immobilizer). I had the same problem with mine and replacing the Immobilizer solved it. And, IRRC, there were one or two times when at least one of the windows dropped 1/2 way for some inexplicable reason.

Sorry if it's not what you were hoping to hear.

On a lighter note, there is a member of this forum who can repair these at a fraction of the cost of ECU Doctors.
