Hi,
It's not normal to have that much water standing anywwhere in the car. The drains must be clogged with debris. You'll need to clear them by forcing a Coat Hanger Wire through them. But, check the carpet under the Driver Seat to make sure the Alarm module didn't get wet. Also, could be a bad ignition switch - lot of that going around lately...
