Just went through this with a 98 boxster and the drains are the place to start and very easy to check. I'n my case, there was a small tear in the passenger side foam forward of the drain hole and under the are where the forward two top frame bolts attach to the car.

Pour some water in the foam tray and look for leaks as well as proper drain function.

BTW, there is substantial foam padding under the carpet. The foam was saturated with water and I ended up removing the carpet from the car for a few days to dry it out. There was no way I could get all of the water out if I'd have left the carpet in the car.
