How do you clean your drain holes?

I was cleaning the top this weekend, when I lowered it halfway to clean out the clam shell I noticed that the drain holes on both sides were completely clogged leaving a three inch puddle on either side. The water was blue? Must have been from the foam. I grabbed a Bic pen and managed to squeeze it in the drain hole which let out the water. But the passage has angle to it, when I tried to pull out the leaves and what looked like dirt from a flower pot, with my finger I couldn't really get it out so its more than likely going to get backed up again. Anyone have a good method to clean this?
