A cubby can fit up top

I can't remember the thread, but someone had asked if one of the lower cubbies could fit in either of the upper spots. It can! Slides right in where the radio goes and holds pretty good.

That's good to know, I had heard they were all different sizes. Maybe it I just the very bottom most cubby that is odd sized/shaped.

You are correct only the very bottom cubby is a different size.

Since the cup holders are worthless I'm looking at that spot to mount an old smartphone and display torque gauges

The original question regarded replacing the cup holder which is only in the top-top slot. Photo here shows top-bottom position, which likely isn't the same.

It makes most sense to move the havac unit to top-top and get a cubby for bottom-bottom

I had asked in a previous post if any of the cubby storage units would fit in the very top slot where the cup holders are. I would think an eye level storage cubby would be very convenient for sunglasses or a phone or whatever will fit. I would have no problem hacking up my cupholder if i have to use the framework to make a cubby work.
