I'm sorry I can't answer from experience - I was lucky to find one that matched my car.

In my "Miata days" I had a Classic Red top painted Montego Blue for $165. I did not have them remove and replace the rear window.

I imagine that painting a Boxster top would be a similar proposition. A first class job probably requires window removal which introduces a risk that the rear window will be broken. (The shop will probably tell you that that they won't be responsible for breakage.) You will also probably need a new weather strip. Given the price for Porsche parts relative to Miata parts, I imagine the potential cost could rise above $600 fairly quickly.

Garage
I was lucky enough to find mine in ocean blue, but I have called around to get quotes on the cost of repainted due to some deep scratches from the previous owner. I got quoted in the range of $350-450, including disassembly.

I got mine painted by a friend of my Dad for $300. He had just sold his body shop. I'm not happy with the job he did though. After one winter I've got a bunch of spots where the black is coming off and you can see the red underneath.

Quotes I got were for about $600-700.
