THe counter sunk hole is, for lack of a better term, to temporarily, hold the spacer to the hub so you can mount the wheels. When you place the spacer on the hub, rotate the hub until the hole lines up.. it will be obvious when you get there. The five main bolts, of course, actually hold the wheel to the hub with the spacer sandwiched between them. Without the small bolt holding the spacer to the hub, it would be nearly impossible to mount the wheel, since the spacer would turn and you'd have difficulty lining up the bolt holes
You'll need longer bolts. I don't know where you bought your spacers but wherever it was, they should have them. I bought my spacers and bolts from Paragon. Email or call and ask for Jason, who was great to work when I was shopping for them.
The longer bolts I've seen, and the ones I purchased, come with the cones already attached, making removing them from the old bolts unnecessary.
