Gotcha. That airbox does have the larger maf housing. Sorry if I missed it earlier.
The only other thing that I can think of is if the me versions are wrong - for example, flashing a post 2002 996 tune to a pre 2002 dme or vice versa (I'm pretty sure off the top of my head that's when they switched to 7.8). What year is your car and the donor motor? I'm sure you matched all that up before the swap, but maybe your tuner didn't know that detail?

One other thought - it may be worth asking the guy who did your flash if he flashed the entire dme or just the engine maps. If he flashed the entire dme, you may want to try to revert to your original dme and then flash ONLY the 996 maps. That leaves all the other programming in place (I. E. Instrument cluster, HVAC, etc).
