I have some cracks in my plastic window and used Aquaseal as a temporary fix.

Its extremely flexible when cured so you can open/close your top without worries of it recracking and it is clear so its not very noticable as a repair.

That would be a good temporary measure to keep the rain out of the car and give you a chance to find a suitable replacement top.
