Was also debating taking the seats out, removing the carpet removing the door panels and sound proofing the entire car from the inside, any help would be GREATLY appreciated!

Sir, the sound/windnoise is one half the joy of owning a Boxster. (I'll refer you the the song by Rush, Little Red Barchetta). If the noise is that bothersome, put the top up or drive the Cayman or a Lexus. For the past few days here in Michigan we've had30-45 degree temps. I"ve had the top down and heater up for all of them.
