Don't forget the parking brake needs to be engaged for the top to open or close.

That being said, perhaps there is a related switch that is broke if the brake IS engaged.

All your tail lights being out at once makes me want to check the fuses first. Perhaps the top has a fuse out as well.
(You already checked)

Next I would check the wire harnesses properly seated connectors and then for chaffed through areas or signs of rodent chewing.

I think what the parking break and the regular brakes have in common is the computer so make sure all the plugs are seated properly.
If corrosion is a possibility (always even in the trunk) then removing and repluging the wire harnesses into the computer in the trunk might help flesh out that possibility.
