I had something similar happen Stopped at a light and all of a sudden started running rough and flashing CEL. Went away in 10-15 seconds.

I pulled the codes and it was a misfire.

If you clear the codes, it will reset your readiness monitors. The evap monitor is a PITA to reset The rest will reset fairly quickly. The evap monitor takes a few driving cycles of starting from cold and maintaining rpm between 1400 and 1800 for at least 10 minutes and repeating several times..the hassle is the car has to start from cold and you need to have between 1/3 and 2/3 tank of gas

The code will tell you which cyclinder was misfiring. Check the coil packs and if you want to replace them check out warehouse33auto.com . That is where I bought mine and if you put renlist in the discount code at checkout, you get an additional 10% off
