Windows stuck on a 2000S

After a really hard rain the both window switches would not work. The swith worked a couple of times but then craped out. I've searched and know about the regulator, but I dont think that is the problem. If I open the door the both windows would come down 1/2". Also I unlocked the top and the windows came down the normal amount (6" or so). But now they will not go back up

Any help?

I have had an issue if you take the top down and then put it back up again the windows would not go back up. what I had to do is unlatch the top and then latch it again. Some where there is a sensor that tells if the latch is secure. I have seen this happen a few times, but always fixes it's self if you re-latch it.
