You should read my posts over at renntech. That said you have a couple of options.
1) the 996 and 986 use the same dme they are just mapped with the appropriate programs
2) the DME is 'matched' to the immobilizer (the alarm control box under the seat) you need to program the dme with the immobilizer code corresponding to the immobilizer in the car
So if you use a used 996 dme you need the dme and immobilizer codes from the car it came from in order to match it to your car
Or you can obtain the dme and immobilizer codes from your car from the dealer and then have your original dme mapped with the 996 maps
Or you can pay 1000-1500 to have you dme 'performance' mapped by revo,fvd etc
If you go to the dealer with your vin, they will give you all the dme immobilizer codes etc on a printout from Porsche, this is a good thing to do. Depending on the year of your car, if you get these, send me your DME with these codes and I will use a factory PST2 to program your DME with a stock 996 program for $200. This will also include instructions on how to recalibrate your MAF sensor (since it is in a different location in the 996 installation than when in a 986) so you don't have any running issues.
