Changing out that airbox is a big pain with the engine installed. The 987 airbox was even used on the last 986, the 550 Spyder, so I doubt that is contributing to your issues.
And my understanding is deviations over 4 are problematic.
I’m still not sure of your shop there.

Got it back a week ago, that shop is a mess but they took half my bill off. My engine is running great now. The PO had put on an aftermarket fuel regulator which was adjustable, and had blown out all of my injectors by turning it up too high. The shop replaced all the injectors & regulator and fixed a vacuum leak or two and the engine is good, doesn't stall at temp anymore and rough idle is gone.
However...
Took her for a test drive and guess what; my transmission is cooked. Absolutely fried. She was having a bit of trouble gripping into third and fourth and had code P0734, so I changed out the ATF & filter this weekend, and it was coffee black, with plenty of metal shavings. Car won't even grip into 3rd gear anymore, it just revs higher and starts slowing down. And yes I used all OEM and the right pentosin ATF, and an infrared thermometer. So if anyone wants a nice interior black 2000... you can have her. That's what I get for buying a high mileage car with no history. Seems like you can't source these transmissions for less than 2500 and a rebuild is even more. Nope! And my engine is probably bore-scored from the leaking injectors washing all the oil out and yada yada. I just gotta junk/sell the car I think. I'm pretty bummed.

Sorry for your loss. It's "water over the dam now" but IF you shop for another one make sure it runs perfectly when you test drive it and make sure you have its full service history! Even then you might still buy more of a "project" car than just a "driver".
These Porsche's can be quite expensive (as you know) and not everyone or every shop knows how to work on them.

Alright, take a good breath, count to ten....
It is an old car, some are in poor shape, most require attention as they age. But as I read it, your engine is good again (no specific reason to expect bore-scoring, is there?). So on to the transmission. If you sell it know you'll get peanuts and make someone happy. No sure what your skills are, but maybe consider swapping the gearbox yourself (with some help)?
Can't comment on the US situation, but here in Europe, the good deals on most parts are not on Ebay (although I did find my 987 Boxster S 6 speed manual box for $ 600)... Patience typically helps.

I could wait for a new transmission deal to show up, but across Ebay, Facebook, here, and car-part.com, I cant find a tiptronic for the 2.7L for less than $2500, and that's with 150,000 miles on them. I'm pretty sure I could do it myself, it's just a problem of sourcing it for less than half the price of the car. I just expect bore scoring from all of my injectors leaking, washing out the oil with all the fuel causing the pistons to scrape.

Might be worth a call to your local purveyor of used car parts (what we used to call junk yards, years ago). They are all on a network and can quickly tell you what’s out there. eBay, FB, etc is hit or miss at best.

Ok, ok, I have to admit it, I am a junk yard rat.. LOL
Usually I search for Volvo parts, but after reading this post, I found two 986's on the Los Angeles area, it seems that the '05 still has the engine and possibly the gearbox but by the pictures is hard to be sure, on the '01 is more difficult..
However if you check their prices, they charge you $275 for the gearbox, but you have to remove it yourself, and then you have to add the shipping charges (I once shipped a 6sp from CO to CA inside a $50 Walmart giant icebox and the price was pretty reasonable)
Note: If you want, this place offers the option to remove the parts for a fee.
If wywyatt is interested, I could go and "Visually" inspect it for him for gas money as these two places are not really very close to me (92886), specially Sun Valley that it's about 60 miles away, which for LA traffic could be an entire day round trip

Many junk yards subscribe to a service that links them together and you may be able to find something that way.

FYI : not sure where in Georgia you are but if you are near north Georgia Sean Troy ( son of Karl ) has his own business in Jake Rabys Cleveland Georgia facility .
Sean knows Porsche's and BMW's very well and is a good honest mechanic . Also has the chassis dyno for any tuning needs . He is quite busy I have my 996 there for some work .
