Just sounded like a way for the shop to upsell him on repairs that may or may not have been needed. The window regulator is less than $200 I think (been a few years since I had to replace mine) and is easily fixable within an hour. I am not sure what is involved with the WP on the 996 compared to the boxster, but on the boxster it only took a few hours to replace the WP and swap some hoses without trying to rush the job. That car was far from a plain jane 996 with 17's and sandblasted ambered headlights.
