I had the same problem first the Grinding and then a broken gear tooth.
Result?
Brand new gear box.
Luckily I was able to find one on UK eBay real cheap $230 US.

Search and you will find.

I had problems with 2nd gear also (2002S 6sp) until I installed the Gbox detent. Installing it was a bit difficult working from under the car but it was worth it. Not a problem since.
