Leaky Rear Trunk

It's been rainy here in Northern Colorado and I've noticed a musty smell and isolated it to the rear trunk, passenger side. The carpet is wet. This only happens during heavy rains, which I believe rules out a coolant leak. I was rooting around in the drain plugs under the top (You have to have the top half down to inspect) and there seems to be some pine needles and leaves blocking them. Any recommendations on the best way to remove them? I'm going to try that first before I replace the tail light seal...Has anyone else had any luck with this remedy?
