It goes in a lot easier if the transmission/transaxle is not fully mounted to the motor. Maybe if there is about 1/4" to 1/2" separation between the motor and the transmission, it will install much easier. Then push the transmission in-place and tighten the bolts. It's what I do when doing clutch work or IMS bearing replacement.
