As others have said, the under tray and wheel liners are usually left on the car but there are probably no ill effects from removing them except for the potential for rock damage.

I have seen the vents in the front of the wheel liners but I am not sure how well they really work in getting additional air to the brakes without any directional ducting.

If you really want to cool the brakes more, install the GT-3, GT-2, or 981 brake ducts or fabricate customer units which pull cool air from under the car and direct straight towards the brakes (rather than just generally into the wheel well).
