According to my Owners Manual, the 2001 S could be ordered with 18" wheels with the tyres you mention fitted as standard.
The only difference is the rear wheels on the 996 are 10" wide compared with 9" wide on the Boxster S, but I don't think you will have a problem fitting the wider 996 wheels.
