CEL - After spark plug / tube replacement - What do I do?

I have done a few searches on this topic, but am not sure what to do next short of flatbedding it to my indy.

I changed all 6 spark plugs (beru) and tubes. I followed the Pelican book and Pedros instructions.

The coils seemed to be in good shape.

First time I started up the car, I had a flashing CEL and the car felt like it was stumbling. Shut it off and got myself a Innova OBD2 tool. P0300, PO303 (cyl 3), P0302 (cyl 2) misfires.

Ok, then I rechecked those areas and found that the wire to the coils did not "snap" tight. I even pull out the coils and re installed them to make sure they were firm.

Started up again, and I could tell it sounded much better with no stumbling like what I would notice during a misfire. However, I still have a CEL but no "flashing" CEL. OBD2 tool shows P0303. But the car idles ok like before. Revved it to 3000rpm and it sounds good.

Should I clear the codes? I don't know how to do that. Or do I get it towed?
