I got in, rolled the windows down, closed the door, rolled the windows up, pulled the handle and the windows went down 1/4 of an inch. HOWEVER with the window all the way up, when I tried to close the door, the same problem still exist.

Its probably a micro switch in the located on either the inner handle or outer handle.
