Got it figured out. Somehow that 3-prong connector managed to hide itself extremely well lodged between the power steering reservoir and intake manifold.
Once that was done it was time for reassembly of... everything! Got the plenum back in and associated hardware, then bolted the flywheel on, disk and pressure plate. Put new transmission mounts on their stalks. I'll be ready to install the transmission tomorrow morning. Yay!
