The engine skidplate/cover that bolts between the two diagonal braces is held up with 4 bolts that look just like that. There are two that bolt into the bottom of the black metal cross brace that runs just under the transmission bell housing. Look there to make sure you didn't miss two.

If you can see them I will take a peak under my car tomorrow (it will be on a lift) and look again.

I just put my engine and trans back in my car and remember those being some of the last bolts I put it. I really think they go to the engine skid plate.
