Engine Stalls

I have been looking, searching the forum, for a similar problem to the one I am having but I didn't see anything. Here is what is happening, I start my car in the morning (2003 S Tip) and it runs fine, until I pull off the interstate and come to a stop and the engine stalls out. I can restart the car but it goes into what I call a "limp home mode", idle is 1100 and it will not rev over 5500 rpm. I can turn off the engine and it will run normally for a little while until it stalls again. CEL light came on today after the 2nd stall and stayed on. Took it to the dealer and they are saying the codes are saying that the reference sensor is bad. Has anyone had a reference sensor good bad? Only other odd thing that happened is a week ago the battery died and I replaced it. Ideas?
