Did you end up checking the differential?
My base boxster seems to have the same problem.

Similar clunk coming from the differential area when rotating by hand.
Can't hear anything when driving.
But I can feel it, a big thump when going on or off the throttle not smooth enough.
Not rpm or gear related, it feels more related to speed.
Clutch and flywheel replaced less than 6 years and 50 000 km ago.

Within the last year I've tried:
New OEM engine mount with poweflex insert.
New OEM trans mounts with voids filled with polyurethane.
Trans oil changed 11mm under the fill hole, I also tried to add a little but no change.

I will have to try stick a snake cam into the fill port if I can spot something.
