03' top not opening fully. Tonneau not flush by 4 inches. HELP :(

Dear 986 gods,

I come to you for help. When opening my 03' top, it does not seat down into the well all the way and as a result the tonneau cover does not close, the cover is raised by about 4-inches.

There is nothing in the well where the top folds to obstruct, and if I get out of the car and "help" it down, I can get the tonneau cover down another 3 inches, but it still is not flush.

This happened before when the Bose subwoofer was removed. With the subwoofer removed, I was able to reach between the seats and shake the top until it popped down fully.

Everything looks and sounds normal, and there are no issues with the top raising.

Thoughts?
