It seems to me that you are describing your paint situation to be missing clear in a few spots down to the color or base coat. Most likely, you will need to have the shop D/A or buzz down the clear almost to the base coat just to get the clear to stick. It is possible to get new clear on the panel, but most shops will prefer to take it down to the base coat and then reapply the color coat with new clear on top to insure proper adhesion. $500 or less is normal for this type of work. If you have a silver car, most shops would either blend the color into the fenders and adjacent panels or charge 1 hour additional labor to tint the color properly for a good match.
2 hours or so would be spent prepping the panel to accept paint. 3 to 4 hours would be charged for refinishing, 1 hour for buffing and de-nibbing the paint from imperfections etc.

Just to qualify, I run a large collision facility in NJ!
