I realize it's been a couple weeks since your post, but...

I'm just guessing here since it's been over a year since I did the work, but if it were me I'd try putting the cover back on and see if that behavior continues or not. It's either a problem with the cams being misaligned with the cover off (this would be bad news, I think you'd have to be off-axis by degrees to let the teeth skip, journals on the sprocket-end would be in bad shape), or there's something wrong with the tensioner or its installation. This seems more likely.

If it were me: I'd triple-check the orientation of the chain and the cam sprockets on the bench, I remember this being somewhat tricky. Make sure whatever was used to compress the tensioner is removed. Check and recheck the torque on the mounting screws for the tensioner and the journal caps. If all that doesn't solve the skipping with the valve cover on I'd be looking at a new tensioner.

Are we supposed to be able to rotate the engine with the covers off? I didn't do that, never occurred to me and doesn't seem like a great idea.
