Whenever I try to troubleshoot I look at what changed from when it works(ed) to when it doesn't and work my way from there.

Clearly, the charger what's different, so how is it connected? Through the cigarette lighter or at the battery? If the former, maybe they're somehow an electrical path to those components that's somehow not there off battery alone. I'd pull and reset all the fuses. If you connected to the battery are both terminals on the battery or is the negative connected to ground? If the latter, check the battery ground at the body for looseness. Also, It may not be a bad idea to disconnect the battery completely and turn the key on for a few minutes. This should drain all the capacitors and reset all the modules. (Not sure if the components in questions are controlled by a module, but maybe a reset would help).
