Can they be swapped? Yes. 99.996% sure of that. It's in the details that I get a bit guessey.
You have all of both, so it should just be a matter of figuring out what parts must be swapped or kept. My catalog shows the transmission through 2003, so there's a chance they completely changed it for 2004 and I am clueless. Otherwise: The 2.7L version of the tip is ZF part number: 1060 030
050 The 3.2L version is: 1060 030

A smart person could examine this:

I expect that the Axle flanges from the S model will need to be swapped into the base model. The TCU may need to be swapped to get the right shift points and possibly prevent some sensor errors (just a guess). Other than that I expect that most of the differences will be internal to the transmission, mostly the differential, and not critical. Externally they are pretty much the same - should mount right up without issue.
My advice: First, verify the model of transmission you have. Download the
linked PDF catalog and look for any key differences between the two and swap what you need between the two.
