auto trans replacement

im about to purchase small project
2000 S with bad transmission
I will probably use audi/vw box
what's my best bet?
will trans from lets say 2002 audi s4 have more aggressive gearing than from a4?
do I need to change computer too , or the one in the boxster will work?
