Look at the head unit you removed. You will see that there is a sticker on one side of it. (I think it is on the left.) If you put a piece of duct tape in the same position on your new head unit, that may solve the problem.

Just to update the post, this was it. I found the frame for the new stereo was touching the ground sensor on the left side of the unit. I put some electrical tape on that area to break the contact and also put some on the head unit in the same area just in case. Since then there is no problem with the alarm going off.
