If you're driving it during the winter, it is good for the system to run it occassionally. If you have your climate control set to "Auto", it will run on its' own to help defog the windows. This also helps to keep the compressor from freezing up.
If you're storing, it's usually not in sub-freezing temps so you shouldn't have the problem of the compressor freezing.
