The main issue with disconnecting the battery is the ECU will reset to factory default, meaning all the driving history will be lost. This is not a big problem, as the unit will relearn most it needs in a week or two of varied driving conditions. Just don't take the car for emissions testing before all stages are ready, as you will not pass.
