Yup, my guess is you're exhaust is now sounding how it's supposed to when all sealed up. The "getting louder or quieter" was a leak or crack that finally blew out on you.

I wouldn't worry about the ridge on the rotor, my car has the same thing with EBC red pads and no squeal. I didn't even replace the OEM anti-squeal pad.
