difference in Boxster S and Boxster S anniversary edition
I have owned a 2004 Boxster S anniversary Edition for many years and drive it hard among all the other later model boxsters, caymans, 911's, etc and have always been happy with it's performance and never have to feel inadequate when driving with the big boys. I recently bought a 50K mile 03 Boxster S and and until then I wasn't really aware of the difference in the performance of the 2. Even though the 04 has over twice the miles of the 03 it still has considerable better power, suspension and sound. I know it has 6 or 8 more HP, a different exhaust and stiffer suspension and maybe a larger TB, but am amazed at the difference in the 2.

M030 suspension, 5mm spacers all round, same size throttle body but 987 airbox and different inlet to suit MAF in a more downstream position, map to suit. Those are the main mechanical things which will make the car feel different. The rest is really trim and cosmetic.

I think the 04 550 SE also has a factory short shifter?

I don't think the difference you're feeling is due to the extra 6 hp between the 03 and the 04 550 SE. I think it is the differences in the torque and HP curves along the way to those peak HP numbers. They are probably more significant!
