Installed new roof on 2001 Boxster and now the windows won't close correctly

Roof was just replaced and not closing properly
When the windows come up the passenger doesn't clear the rubber seal and goes down 4" or so. If I close the door then roll it up, it'll close and get stuck there. I can stick a screw driver in and push the seal inside then the window will move just a hair up and close fairly enough.
On the driver side, the window doesn't go on the inside of the plastic top window frame on one spot. I can push the window there and it pops in the channel.
Even with them closed like that there's still gaps and wind noise.
Everything worked fine before the new roof (could use a new regulator) so I think it's an adjustment.
Just looking for advice on what to adjust.

The prior owner did it himself.

Best thing I can suggest is to look through the youtube videos for Jet's top replacement. Once you watch it you can see where it might be possible to make some adjustments. just depends on how good of a job they did installing it.

I replaced my top this past October. I have to say that it was not nearly as intimidating as it is made out to be. I made good use of three specific videos on YouTube including the one mentioned in the above post. I looked at my window closure last night and I honestly cannot see how you are getting the window to crush your seal like you show in your photo without some major misalignment of the seal. That's just crazy. It's easy enough to remove the front and side seals without disturbing any of the top material whether it was glued or taped. You could do this and reassemble based on the videos to see if something were reinstalled incorrectly.
