Electrical Problems

I had gotten water in the cockpit, under my driver seat and it shorted out the control unit for the alarm and accessories. I pulled it out and sent it, along with the engine control unit and key to ECU Specialist in Florida. Supposedly, they repair them and it is supposed to be plug and play when you get it back. I reinstalled my repaired unit in my 01 Boxster, but I still am having issues. The keyless entry, power windows, and power locks do not work. Also, the car will not start. I did clean all of the wire harnesses connected to the repaired control unit and checked all the fuses. Any suggestions on where to go next??
