engine harness: tip vs manual
 
I have a 2002 manual transmission with a bad engine. I sourced a 2000 tip engine. Question: will the engine harness for the tip engine work (leaving maybe some leftover and unused plugs for the tip ecu) or do I need to pull off my old harness and put it on the new engine?

The manual and tip engine harnesses are different.

You will need to swap the engine harness from bad engine (which is wired for a manual transmission) onto the replacement tip engine.

There are also cooling line and vacuum line mod's that need to be made (which are easy to do).

There should be a 4 way "T" and a 3 way "T" cooling hose on the Tip motor. Use the 3 way hose and the "L" shaped hose from the Manual motor.
The vacuum line on the tip at the intake has a 4 way tee. Use the 3 way "T" from the manual motor.

While you're switching the wire harness over, I highly recommend replacing all the vacuum hoses and O-rings while you're there. Mostly the hoses

One last thing... The vacuum hose for the brake booster is connected on the right rear of the engine for Tiptronic and to the left front with the manual transmission. You should be able to move a cap (sealing the fitting) from one end to the other and connect up your existing vacuum hose.

On the Tiptronic there is only a blank cover in that position. The Venturi tube connects to the right rear intake manifold and additionally to the pre-throttle intake, then terminates at the front left to connect to the booster line. The effect is greater vacuum.
