Clunk when Shifting

2002 S with 77,000 miles. I just did, myself, the IMS upgrade, front motor mount, clutch and flywheel, rear main seal, etc... after all that I have a clunk when changing gears or if you accelerate a pop your foot off the gas. It is very pronounced when backing up and then putting into first. What did i do wrong, feels like the new dual mass flywheel is bad, or the ring and pinion is going away, maybe a half shaft. I've had the car back up on the lift but nothing is jumping out at me. You can shift it smoothly if you are ever so careful, but I know it is not right.
