Manual 6S Lubricant refill...am I over thinking this ?

I drained my 6S Manual yesterday, I have 3 quarts from Pelican to refill. If I use the pump (which is the only way I see to really get it in there) there is always some left in the bottom of the container, how critical is this ?

SHould I order another quart and add a trace amount to top it off and account for this missing amount ?
