Demonic Possesion??? Electrical Nightmare.

I recently discovered , the hard way about cleaning drain plugs, especially, the rea ones on my 2001 Boxster. with that said, and all water draind from interior.....
Discover water after 4 solid days of rain...alarm was making steady tone, finally got it to turn off. Now a week later after finally getting "frunk" open to access battery, i was able to start engine after charing from another vehicle for 30 min. The problems have just begun:
1. Rear trunk motor is in continuos motion, when key is in ignition....i think that is where the nice smoldering plastic smell had originated

2. Power windows will not work, fortunately they are up

3.Central locking does not work from switch, but works with key

4. Cannot get car to start again w/o charging, but afraid to start again, please see issue #1.

I am by far no mechanic....but if these are DIY resolved issues, any advice would help

Too late now, but here's the writeup on how to keep your drains clear BEFORE what just happened to you: http://mike.focke.googlepages.com/drainsdiagram

Now that it seems you have water in your alarm module under the seat, take a look at this thread below. Hope it helps. Long story short, if you don't keep your drains clear, rain water will end up finding its way to your alarm unit under the seat, and usually, that means a $2k replacement. Good luck.
