Some nasty bird dropped his load on the trunk lid of the new BMW I bought last week and I got it off the car the same day it happened, but the acids left a one inch mark in the clear coat.

Do you guys think that Menzerna intensive polish and a PC with a cutting pad on it will remove it?

Yeah it will work. Just have to go very slooooww and be careful not to use too much product. I would go with regular polishing pad first. Then work up to the cutting pad.

Not sure if you use FK1 425 but that really is a must have for a black car. It's like a coat of teflon. That bird poop wouldn't bond to the clear coat. Unless it was like a flock or something.

I was hoping you'd comment on the solution. You are the detailmeister on this forum.

Since I have your attention, I want to have the rock chips on the hood repaired and two or three poorly touched up scratches on the car fixed as well. Is there a way to have this done without repainting entire panels or the whole hood? I don't want to do it myself.

Not really. Any chip bigger than a pecil eraser will require paiting the whole panel.
You can take it to a high end detailer and see if they fill it and wax over but that really only works with those long shallow scratches. That's why clear bras are pricey but well worth it.
