Does anybody know if I have to get a whole new top or can they just replace the window

Both can be done,thing is though a whole new top can only be $370 and a new window goes anywhere from $150-200 so might as well get a whole new top.

Yes GAHH makes a retrofit glass top and it goes for around $900-1k.

Im sorry but part three, if anyone has had it done, does it take more than a day in the shop. I'm fearing an expensive time consuming fix.

I have been quoted 4-7 hour labor to put on the new top.

(It's just not the same driving around with duct tape across your window)

You might want to try clear packaging tape instead.
