Engine swap/ a/c compressor problem

Background: Installing a 2.7L 5 chain engine from a 2001 Boxster into a 1999 Boxster. Using the compressor from the 1999 as when the engine was removed (not by me) they kept the a/c system charged and left the compressor connected laying in the passenger compartment. When installing the engine yesterday, I tried to slide the compressor in when the engine was most of the way up but it seemed like the line connections were hitting on the rear crossover tube and would not go in without excessive force. I thought that maybe 01 had an different line set.or shorter compressor but looking at the part numbers in the Porsche catalog this doesn't seem to be the case. the only other thing I can figure is the lines may have been bent when the compressor was removed?? I was able to get it in but I don't like how it is fitting (actually contacting the crossover tube. Anyone have experience with this or something similar? Cross posted.
