Just got my 06 last weekend, can't quit smiling!!:)
Have a basic question but can't find an answer.
Is it OK to leave top down or should it be raised when in garage?
Does it hurt to leave down most of the time?

Being from the poor section of town with a Plastic window 986, I don't like to leave it down for long periods of time as it keeps a fold in the window. You have glass so not an issue.
BUT I notice my top has wear issues at the folds as well so my opinion is to keep is raised and stretched so as to reduce any related fold wear issues.
BUT if you were driving everyday putting the top up and down each time, then you would have less wear keeping it down.
My car tends to sit all week so not a lot of up and down except weekends

My top like to settle on the outside of the frame at the curve when putting in the closed position, I manually make sure it stays inside the frame. Thats why i am asking.

Is this an easy fix?

I forget what it is called, but if you search for it on here there is a walkthrough or a link to one. It is a white plastic rod that has become separated from something if I remember it right. Mine does it too and I looked into it, it just hasn't made it up high enough to get it fixed. My top goes up and down fine and does not leak so I pushed it to the back after I fix a few other things.

Follow that post. I had the same problem, it was the cable not being correctly placed in the guide at the body of the car. I corrected it and the top now works great.
